This is for an imaging application. Let each of the pulses represents a Z image plane being collected as a part of a 3D volume stack in addition there are multiple 3D stacks being collected over time. The user would like to have a secondary signal generated each time the an image is at a specific image Z index and remains high for one or more pulses as specified by the user. The index of the image to start the pulse is arbitrary (1-total stack images). It would restrictive to not allow the user to select the first image.

It's unconventional, but maybe this is a place to consider generating the green pulses as an analog output? The orange pulses would be your sample clock, and instead of defining counter low and high ticks, you'd define the corresponding # of ao buffer values of 0 and 5V.
