Can anybody provide VI or C# programme for measuring the phase difference between two signals that are connected to two channels of Hp53131A ( Frequency counter)

You can find the LabVIEW driver for that instrument at ni.com/idnet.  The specific instrument you asked for is located here. You might be able to find the specific VIs you are looking for within the driver.
