Hi Kate!
Thank you for contacting National Instruments. From what you have described here, it looks like you are getting a significant amount of errors, but in the end the program is still functioning. Are there corresponding error codes that are provided with many of these errors? Sometimes these can be very helpful in investigating error and warning messages.
When you removed the files from the target previously, did you do this by reformatting the internal CompactFlash memory? If not, and you have all of the files that you would be needed to reload from scratch, it might be a good idea to format the drive.
