I think you may have found the solution!
We have shipped the station with the default of NI-Trace running, which is the "patch" to get around said problem.
But with your info just received, along with checking the timing, I think we'll get this resolved.
We Very Much appreciate your suggestions, and once we get back on the stations, I believe we can implement a fix.

We had an image of the previous work stations, which we used. That's why I think it may be a change in the NI Slot 0 computer that is getting us.
Which is why in addition to the VISA suggestions, I'll be looking at the Timing as well, in case its a matter of that hairline amount of delay which NI-Trace would add, that may allow things to sync up.
But having done everything we could think of, as far as making the new systems as identical to the old system as possible, we had to look for anything else that may be causing this problem.
