National Instruments hardware in Linux environments is generally supported by DAQmx Base. However, Ubuntu has yet to be officially supported by these drivers. I would recommend searching the Multifunction DAQ board for posts from others attempting similar tasks. It seems there is a varying level of success among these attempts.
As a side note, you also might have more responses posting in the Multifunction DAQ board since this board is generally reserved for GPIB/Serial/VISA issues and the USB 6009 is a DAQ device.
