I'd like to clarify some functionality. The "Exclude vi.lib" option is a sub-feature of "Include hierarchy when adding files". Therefore, the option only applies when explicitly adding files. This behavior is visible in the "Add to Source Control" dialog that appears which lists the files to add. If the option is not checked, vi.lib/instr.lib VIs are shows. If the option is checked, those are filtered out.
The behavior that is occurring is related to the option "Prompt to add files to source control when adding to LabVIEW project". This usability option displays the dialog when a file not in source control is added to a project. It seems only vi.lib and instr.lib VIs are demonstrating the problem. Dependencies in other locations are not showing this problem. A workaround is to uncheck this option.
This behavior has been reproduced by R&D. The issue is being tracked via CAR 371651.

CAR 371651 was reported to R&D and is fixed in LabVIEW 2012 SP1 which released today. You can download the evaluation of LabVIEW 2012 SP1. LabVIEW 2012 SP1 will also be released by NI Update Service on Monday.
