Good Afternoon Jason,
You should be able to see all tags registered in your OPC Server from Server Explorer. Server Explorer will not be able to connect directly to the PLC. (This is the purpose of the OPC Server.) Double check your OPC Server settings to ensure that all of the required variables on the PLC are also tags accessible by PC-based clients to your OPC Server.
