If i remember correctly, my error was caused by trying to convert files that were larger than 3.5gb. It was trying to load the entire file into memory and throwing an error. I ended up not using the BioMedical toolkit and writing a work-around since it is essentially abandonware. Sorry, I wish I had better news.
