How do I stop the pop up message: Do you wish to add the directory ___ to your search path?

including <foundvi> in the search path, or having the (annoying) pop-up message box;

Yes, this is true. While this is not a perfect solution, you can also look into LabVIEW project libraries to better organize files. Project libraries also provide a namespace qualifier for VIs which will allow you to see if the VI on your Block Diagram is the one in your library.
