How to measure BER in NI-6562 if there is delay in acquisition

I am generating 200MSpS PRBS data in ch 0 and looping it back to ch 1  . When aquiring and doing digital compare it is showing errors.And also if there is a  Device Under Test in between with delay what are the adjustments we have to do?
