Do you think running my signal through a MOSFET would clean it up?

You could design a comparator using a MOSFET, but I doubt any simple one transistor circuit would reliably clean up that signal.  A comparator such as the AD790 is probably a better choice.

I will order an AD790 and get to work on that. Thanks for all the help. If anyone else reading this has any suggestions I'm open to try it.
