Phase locked loops in Labview

I have a interesting problem, I am using 2 waveform generators to generate a set of Sine waves on a 4461. each channel in this process is independent. after playing around the frequency of each channel and returning back to a common value, there will be a phase shift between the channels. I need to eliminate this phase shift by some method but without generating glitches in the wave. The first idea i had was to reset the wave by specifying the phase of the reference wave, but this generates a glitch that is unacceptable for our application. Can some one come up with a idea??

Have you thought about using an external clock signal for both cards to allign the generation together? With synchronized generation, there should be not phase shift among all the channels. If you are using them in a PXI chassis, you can use the PXI clock on the back plane. If PCI, you can use the RTSI bus.
