RT PC sometimes will not boot up, no POST, no BIOS

We are setting up an industrial PC (IEI Rocky-4786-RS-R40 CPU, IEI case and backplane) to run LabView RT 8.2, booted up via floppy disk (if no FD, Windows XP boots from the HD).
In general, so long as the system boots on power-up, all is well, and we can run RT code and make good progress.
The problem comes following power-down, i.e. after simply switching off the RT PC at the mains switch.
Often (but not always) the system refuses to boot up when we power up.  No POST beeps, no video output, no life apart from fans and LEDS working normally.
However, If we power down while running Windows, there is never a problem in restarting, and it appears that if (while running RT) we hit the PC reset button and then power down a couple of seconds later (i.e. enough time for the BIOS to come up, but before RT or Windows starts) then afterwards it will also restart OK.
I'm a newbie to RT, and have spent considerable time searching in the knowledge base and forums for anything similar.
Does anyone have any ideas or experience of this please?
