I am confused with the explation for control reference and vi server reference.

Control reference are part of the VI server hierarchy. The VI server has many classes of front panel objects (like controls and decorations), block diagram objects (like terminals, wires and structures) and other types. They each properties and methods which are used through property nodes and invoke nodes. The first link I gave has more details.
