I think you use "Snd Write Wave File.vi" from "Functions -> Graphics & Sound -> Sound -> Sound File" palette.
This vi uses "Write characters to file.vi" to save data to file. And this vi uses "Open/Create/Replace File.vi" to open the filestream in which you want to save data.
Your problem is in fact that "Open/Create/Replace File.vi" has a boolean parameter "advisory dialog" which corresponds to producing of dialog windows each time when you want to replace existing file. By default this parameter is equal to true.
All you need is to go deep in these vis and wire "False" constant to this parameter.
BTW "Write characters to file.vi" and "Open/Create/Replace File.vi" are located in "Functions -> File I/O" palette so you can get an easy access to them.
