Try to turn off auto-populating folders.

 

I turn that off habitually since it is constantly mucking about with what I want in the project and do not want. It also affects performance since it is constantly trying to add things to the project.

I second the motion of turning off auto-populating folders.  I used to run into similar intractable problems with conflicts semi-chronically when I regularly used auto-populating folders.
