I tried reading all of the channels and then extracting the one with my data on it. It does not solve the fluctuation problem for me. Thanks for the tip though.
DCSmith, Could you explain what to do with the resistors a little more? I am not sure what you mean "from each side of the input". In the meantime I will try a few things.

If you are making a differential measurement, it is necessary to place a 100k ohm resistor from the hi and lo side of the input signal to analog ground. This needs to be done for each analog input channel. The manual for the E-series device you are using should have more information about this but, the results you are seeing are consistant with not having the resistors in place. Please note, the NI break out boards (cp 68) do NOT come with the resistors in place.
