I don't want to sounds like a broken record but the point that I believe other people were trying to make is to start your counting application with a NI Example and nothing else, and see if you can get the correct count. It appears to me right now as though all the additional coding you have might be slowing down your counting, hence making you miss counts.
It appears as though your Goal.VI works properly, I am assuming this might be a NI Example?
If you can get an example to work I would recommend starting with that, and then gradually build the program you need, taking breaks in between steps to ensure you are not missing counts at that point.
