how to maintian the same base line

I am using SCXI-1202 with terminal block SCXI-1303 to measure temperature by thermocouples and microvolts by heat flux seosor. Before the signal gets to the SCXI-1102, I applied an amplifier. The signals are good enough.

For my case, I need to do some signal analysis. The ideal signals are like this: the baseines for different conditions should be similar; the differences come form the range of the fluctuation.

However, when I changed the operating conditions, the base line of the signal changed a lot, and the fluctuations did not change much.

Is there anyway to fix the baselines and keep the fluctuations change base of the measurements?

Could you explain in more detail what you mean by operating conditions? Also, is this code that you wrote, or is it a shipping example? Are you using LabVIEW? Which DAQ card are you using? Could you post the code that you are seeing this fluctuation in. Thanks.
