Jochen, you are absolutely right about the "unevenness" of micro steps. I found this mentioned in a web tutorial (Jones on stepper motors), and it was confirmed by our own experience. This micro stepping issue comes into play when the encoder resolution is just equal (or not much higher) than micro step resolution. If the system thinks the drive is in the wrong position it may try to correct it - but one microstep may not be exactly one encoder line (in case both resolutions are nominally equal), and the system sometimes never gets precisely positioned in these cases.

Sorry for the long delay.  I had other disasters that become more important than my malfunctioning board.  I checked and the settings that I was copying were incorrect with regards to the number of microsteps.  This meant that I was not getting the same distance as the other stage that I was using (with a different controller).  All seems to be working now.
