I have a PCI-6251 DAQ card and I want to run a loop faster than 1 kHz. When I put a timed loop in it will only let me select 1 kHz, although I see that there is a 1 MHz option that is grayed out. What would allow me to use 1 MHz?

1 MHz is only available when the vi is targeted to a RealTime target such as a cFP, cRIO or PXI. You also need the RealTime Module for LV.
