I am a bit confused about the explanation of your setup or maybe I am misreading the post. It sounds like you are using a DAQ card that has 100 pins on it. These 100 pins give you access to different capabilities that the device provides (analog input, analog output, digital I/O, counters). Any communication with external instruments beyond this will need to be established programmatically. For example, if you wish to output 5 volts to a motor, you will need to hook up a DIO line from your DAQ card to the motor manually and programmatically "communicate" with that motor.
What DAQ card are you using with this setup? Are you able to recognize the DAQ device in Measurement and Automation Explorer (MAX)? What version of DAQmx do you have installed? What is the end application that you are working towards? If I can understand the end application, I will be able to help you more effectively!
