I'm using NI USB 6259. How do I have a low noise voltage signal from USB 6259?. Currently, the analog output noise is 100mV p-p.

What type of signal are you trying to output (ie AC or DC)? What voltage are you outputting, and what are the maximum and minimum ranges that you have specified for the output task?

In addition more questions:
What is the input impedance of your next stage? (How much current do you need?)
A simple way for slow changes (or a DC output) : A RC lowpass filter.
With R = 10k Ohm you limit the max current in any case to 2mA (C is at -10V and new value is 10V) , just to be kind to the AO 😉
I once used a 1µF C and put add another 100k in series to the 10k but add two 1N4148 diodes antiparallel over the 100k , that speed up voltage jumps , but still give a 110Kx1µF RC filter in a ~ 700mV settle range. But my input impedance of the next stage was >10M ....

My signal is a pulse with 20ms width and his voltage is around 200mV with 1v offset.

You mentioned a 100mVpp noise , and your desirered output is 1V +- 100mV?
Please provide the code (or the related part of it) you used to create the output.
How did you measure the output? How is the output connected to your sink ?

Please describe your system in detail. Any circuitry in addition to the AO device. How is the scope connected? What is the measurement bandwidth? What is the required signal bandwidth? Have you checked the spectrum of the "noise" to see if it might be interference rather than noise? What will the signal be connected to? What is the input impedance of that device? What is the period of your pulses? What other equipment is nearby or connected to the system which might generate noise or interference?
