If you have set the numbers of layers in Ultiboard and perform a forward annotate from Multisim, be sure to set the PCB layers in the sheet properties for the associated schematic. From the menu, select Options -> Sheet Properties and go to the 'PCB' tab. Set the 'Number of Copper Layers' to match the PCB layers in Ultiboard before you do a forward annotate.
