I know this is an old thread, but I am facing exactly the same problem with a custom pad part in UB 14.1.

In part editor:   Each pad was made individually in the orientation needed.

In a design:  It complains the middle two pads are separately connected to the top and bottom pads.  The top and bottom pads do not complain about a connection.

In a plane area:  No voiding no matter how I set the clearance constraints.

I think the problem was I had the shapes in groups for easier translating and UB did not like that.  It may also be that UB wants the pads translated to the correct offsets as well but I didn't back track to check if that was really needed.  Or it may be that I just needed to re-start UB for it to work correctly.
