We will be using the PXIe 4302 with the 96p DIN connector. Unfortunately that connector is too big for our end application.
Are there other cables available, besides the SH96-96-2 with a different end connector?
Or is it possible to remove the male connector and attach a different on to the SH96-96-2?
Or is there a PXIe 4302 variant without a backplane connector on the front?

You need to create your own breakout cable into custom connectors, currently NI expects you to use a 96-pin to terminal breakout board or incorporate the 96-pin connector into your test fixture.
You can use a breakout board to form another custom cable combination.

If you're asking the construction of the male-female cable, from the looks of it, it may be wires soldered to the connector through a PCB under the case.
