It sounds like something has gone wrong. I'll start by explaining what the LEDs should look like during the power up sequence. There are 4 LEDs:
top-left is green = Power
top-right is yellow = TX
bottom-left is green = Link
bottom-right is yellow = RX
First you power on the chassis alone. The top 2 LEDs (Power and TX) will be on solid (green and yellow respectively). Then once the PC is power on, the Power and Link will be on solid (both green) and the TX and RX should be flashing yellow.
Also, are you running the MXI-3 optimization software? This software will inform you if the MXI-3 link is not working. This software can be obtained from our web site at the following link:

As far as being able to detect which part of the MXI-3 link is malfunctioning, the only way to do this is to swap out individual components one at a time (i.e. the PCI-MXI-3, the PXI-MXI-3 and the cable). Since you mentioned that the cable was crushed, it seems likely that this is what is causing the problem. Try to switch out the cable with a known working cable and see if this fixes the problem.
