It looks like NI no longer sells anything but PCIe controller hardware, going by the (new) web site. Let's say I have a legacy chassis with a PXI-8840 controller that has been in use for several years, but has now experienced a failure. What are my options for replacing the controller? Is there any alternative to replacing the (expensive) chassis along with the controller, since PXIe controllers don't work in legacy PXI chassis?

The best option is either you send your controller for repair until it is no longer repairable, or purchase a MXI controller such as PXI-8360 and connect it to a desktop PC to remote control the PXI.
If there were older PXI controllers in stock, you might still be able to purchase one if it is absolutely necessary. You should contact your NI rep for this one.
