Yeah, that is strange and I don't know what is causing it, but a couple other things to try would be to not call this VI via the host where you can see the front panel, but instead to call it from a lower priority RT VI that is then communicating with the host. Another thing you could do is remove the timed loop and use a normal while loop, but make the VI time-critical priority and see if that changes anything. Again make sure you are not connecting the front panel to the host computer as this ruins the determinism.
