cRio and SCAN Engine using the Engine Simulation Toolkit for VERISTAND 2014

I am making some adjustments to the IO I use in my system, and am realizing I will be reading PWM not generating PWM, so I will do that with the 9401.   I have the option to set it up as Input or counter.    If it's count, I won;t have any outputs available because it turns all the pins into inputs that read counts.  

Also, what is the best way to tie my cRIO9013/9113 to the example.   Anything special for my FPGA?   I am not sure how to modify it for my needs ( i don;t have all of the engine specific IO or need...I plan to do some other type interfaces....)
