6602 two pulse encoder count down with TC outputting a pulse

I am using a 6602 counter with a 1MHz pulse train going to the aux-line pin of a two pulse encoder. I have grounded the source line pin. I am setting and resetting the count on a signal to the z-channel(gate line) .I am outputting a pulse using TC of the counter. My problem is that although I am putting the same count when resetting the count, TC which I have set to output pulse, is not consistantly coming out at the same time, it could be off by 1usec. Is this a limitation of the hardware and is just an accuracy problem or am I setting up something wrong. I am programming this in labview.

Are the 1 MHz pulse train and the signal setting and resetting the count synchronized? If not, when the you reset the count you could be in the middle of one of the pulses coming from the 1 MHz pulse train and this could cause a timing difference. To receive identical times you will need to know for certain that when the reset signal and the pulse train are somehow synchronized. This is just a thought. I think I am understanding your setup, but I may be off-base.
