Yes, you can select different source and gate PFI lines for each counter. Take a look at the NI-DAQ Help file. Start >> Program Files >> National Instruments >> NI-DAQ >> NI-DAQ Help. Goto the GPCTR_Change_Parameter function. Under the paramID ND_SOURCE and ND_GATE, you will see all the possible lines you can route to them.
