Is this behavior new to the X Series or was it the same on your TIO?
In any regard, one nice thing about X Series boards is that the finite counter outputs only require a single counter (technically there is a paired internal counter to accomplish this but it is not really evident to the user). You could change your Main Laser Counter to be Finite 2 Samples. Make it retriggerable and (start) trigger it off of the same source as your AUX counter (with the same initial delay parameter). You wouldn't need the Pause Trigger anymore in this case.
You can't use both a start and a pause trigger since each signal requires the use of the Gate line on the counter.
