Thank you for your post. You should indeed use the BNC 2121. The BNC 2110 us not supported for the counter timer cards.
To know a little bit about the routing from the signals you can compare the pinout positions from the SCB 68 to the positions with the BNC box. Connector layouts can be found under https://www.ni.com/en/support/documentation/supplemental/17/scb-68-and-scb-68a---daq-multifunction-i...
But again the BNC 2110 is not supported for the PCI 6601,

Thanks very much for the help!
It seems the easiest would be to get the bnc2121. However I managad to count the pulses by connecting it to the trigger/counter port on the right and specifying dev2/ctr0. Probably coincidence that these wires are routed correctly.
Now I would like an external clock to control the timing. Could you please tell me what kind of signal I should apply for that?

You must use a TTL signal. More details for the levels in the specifications of the PCI-6601.
