syncronizing pxi6602 counters

I am using two counters to measure transmission error of two shafts using 36000 line optical encoders. This currently works at low speeds and is not being buffered. I notice that there is some skew between the counters. Hence i would like to make them syncronous and is possibly trigger them. Does anybody have any easy solutions as I am unable to find any appropriate examples.

Take a look at the attached VI. I believe you can adapt that VI to your case.

The attached file is buffered event counting and I MUST use buffered period measurement. On buffered event counting the signal you measure is connected on the source of the counter thus you can trigger the counter with its gate. However in buffered period measurement the signal is on the gate then how do synchronize two counters if the signal you measure is not sent at the same time to the gate of both counters?
