Your description of what you want to do is fairly brief, so I don't know if this suggestion is helpful.
You may want to look at the possibilities of the DataFinder. If your data is first saved in files, just letting them be indexed can be much easier than trying to maintain your own database. You can also query the data very easily in a DataFinder. You could start out with the DataFinder which is installed with DIAdem (starting with version 10). The DataFinder desktop edition allows two client connections if you turn remote access on, so if you want to access your data from multiple clients you'll need a DataFinder server edition before you're done.
There are use cases that an SQL server is made for that the DataFinder doesn't cover, so your mileage may vary, but this could save you the effort of administrating an SQL database, and make it easier for your users to add their data into your processes.
