There is no way around this in DIAdem 10.2, and that likely won't change in the future. The Data Portal holds all the channels that have been loaded into DIAdem application memory, and while the group structure from the original data files is preserved, the file hierarchy distinctions are not maintained.
What you can do is save selected channels/groups from the Data Portal. So you can load, say, one group from file 1 and a second group from file 2, then you can save only group 1 to an external file A and then save only group 2 to an external file B.
