It depends on which hardware you are using. But a general idea is that you can change both buffers together but only alter the data in the second buffer. That way, it looks like you are only changing the second buffer and not the first while still using the same clock.
If you are using the NI 653x devices, they have 2 groups that run completely independently. You could have them clock on the same board clock but they have completely separate buffers so you can change them independently.
