COM Ports do not show under serial and parallel in NI Max

Yes I did but as soon as I press Run it turns grey and everything returns to default values baudrate, board type etc.

I tested with Hyperterminal just a simple example of sending H to turn on LED 13 and L to turn it off and worked as expected.

I don't have the arduino toolkit so I can't reproduce this, sorry.

and that the arduino is flashed with the correct firmware

Which firmware do you have?
