I work in the Instrument Driver R&D group here at NI and after some digging, I ended up finding a MDO4104 and a logic probe so I could try and verify the behavior that you're seeing. I fed the instrument a simple square wave on lines 1 and 2 from an FGEN and found that the Digital Graph is certainly giving me some strange behavior. It's not as blatant as what you posted in your screenshots but it's still unexpected. Since I don't have a ton of experience specifically with Digital Graphs, I'm going to talk with some of our LabVIEW guys here to see if they can make sense of what is going on and figure out whether this is a LabVIEW issue or just a mistake that was overlooked in the development of the instrument driver. I'll keep you posted on what I find out.
