The current behavior of "Clean Up Wire" will route wires straight through transparent free labels and object labels (confirmed this behavior on 8.6.1 and 2009). I propose that the action routes wires around labels, not through them.
In general, auto routing does not take into account node labels. So this is a more generic problem than the title suggets.
