Here is a couple of things which may help you out, for the future, if not for now.

1. For passing around data sets, check out the techniques in Managing Large Data Sets in LabVIEW.
2. For large application design, check out the NI-Week 2004 tutorial I have attached.  It will even increase your vocabulary in amusing ways

As of right now the largest files or arrays that I am making are 4600 x 500. So far I have not had any issues with memory or running very slow.

As for the organization I am planning on going back and fixing some of the issues with confusing programming code.
