I have encountered various wierd things with LabVIEW and I would like to list it out here. Sharing it is fun.

When you edit a control and change the auto tool selection, then wherever you use those control, it would not automatically change the tool. This is more lucid when you weren't able to edit the lable of the control.
I have attached my pin control. Try to place it in the normal VI and edit its lable. You won't able to edit.
Do you want to edit it? Then go ahead and customize. In the control customize window, select auto tool option and save it.
Now, use the last customized control in a vi, you will be able to edit the lable. Funny isn't it?

Works just fine for me, maybe I misunderstood: I opened a blank VI, dropped the .ctl and double clicked the label to edit it.

Same for me. Downloaded your Ctl, opened a blank VI, said "Select a Control" and went to "Downloads, Pin Button.ctl", then edited the label as shown:

From the dark LED on top of your tool palette, your autotool is turned off.
I don't understand your problem description. You say you changed the setting, but you did not say to what.

The auto-tool setting is global. If you change it from auto to say the move tool in the control editor it will remain locked as the move tool when you return to the original VI (ie. you will not be able to change the label). No need to bounce back to the control editor, just reset to auto tool from the FP and you are good to go. Unless I am missing something here, it seems normal.
