We have been able to get everything working, but it required us to move all of our files into libraries and then manually include those in the application project. We merged all of our applications into one project and then made sure that nothing of ours was in the dependencies, but was in a library instead. Everything works, but it took us about a week to go through every project and move it to a library. There were a couple of places that LabVIEW freaked out and we had to rebuild the link to things like type-defs. It was very annoying, but at least things work now.
