What control do I have to adapt remote panels to work in conjunction with firewalls - for instance, can I change the port number.

The remote panels feature operates through the built in LabVIEW HTTP server. If you want to change the port number, you should be able to do it by going to Tools>>Options>>Web Server Configuration and change the http port.
