With the wire tool right click on the wire, click on Clean up wire. While you are programming you should be routing the wires neatly. The auto clean up doesn't always do what you want and you have to manually move the wires.

There is no shortcut. You have to do it wire-by-wire via the right-click menu.

However, you can "enable auto wiring" in the options, so the mess hopefully does not quite get as big.

After a while, you should be able to code "freehand" without creating a wire mess in the first place. It does not take much effort and saves you a lot of time later. Arrange everything left to right, align related items horizontally, etc.

It works while you create a new wire and will automatically route the wire to minimize overlaps, extra corners, and crossovers, etc.

Sometimes it works better than other times. Especially if your diagram is already a mess, it will do some funny routing. 😉

Since it is enabled by default, you might already use it without knowing...
