peak detection and integration between valleys

Hello All,
I am collecting counts from a counter for 24 hrs, and at the end of the day, I would like to make a condensed data set based on thresholds and backgrounds.
In the figure attached with this image, the only data I would like to keep after 24 hrs of data acquisition are the intervals that are marked (A to B), (C to D) and (E to F). The green line is a user specified threshold. How do I detect the peaks and then integrate only those data points between A and B, C and D and so on. The actual data looks more noisy than the one I have drawn.

Here is a link to a vi that I modified to compare waveform data with a limit value. You can replace out of range points with NAN or the limit value. You can also invert the resulting signals if you want.
