I'm double-checking to see if there is any other way of trimming down DAQmx but I am 99% sure that the Runtime4 option is going to be our best bet.
With regards to your second question, I don't suggest trying to copy individual files over to your target computer like you are suggesting since its very easy to forget a certain file. Plus, you need to be careful of how you deploy the NationalInstruments.Common assembly since its versioning is different than versioning of other assemblies. You can read about this in the Measurement Studio .NET Class LIbrary Versioning for Development and Deployment help topic in the NI Measurement Studio Help.
I would suggest that you build and installer and refer to the Measurement Studio .NET Merge Modules help topic which tells you which merge modules you need to have in your installer. This table will list all the necessary parts you need for distribution.
So I looked into the issue and found out that for the upcoming release of DAQmx, the DAQ team will be publicly posting the DAQmx Runtimes and I believe they should have a Runtime5 option which would would be a little more reduced installer than the option I mentioned. Now, I can go ahead and provide you with a Runtime4 DAQmx 8.6 installer, but if at all possible, I would suggest you wait until we release the next version of DAQmx on the web which will have the reduced runtimes. If this doesn't work for you, let me know. The next version of DAQmx should be releasing soon.
We just uploaded and made public the DAQmx 8.7.1 release. We have also created the Runtime 3 and Runtime 5 flavors available as well. For you, I would suggest using the Runtime 5 option as that's our smallest installer.

We found that there is no improvement, as the installer doesn't start because it can't find the "SupportFiles" folder, and many packages related to PXI
I just downloaded that self-extracting EXE onto my test machine and it worked fine. There is a SupportFiles folder present in the extracted files. Attached is what the folder looks like after self-extracting the files.
Where are you exactly seeing this "f3" text? I don't really understand what you mean by "complete". This is not a beta release or version and therefore you don't have to worry about anything. I'm glad that everything installed properly for you.
