So am projecting a raster Scan which is in an image format of 512x512. And my Galvo is at projecting at an angle on wall the issue i am facing is that on projection the two parallel lines in my raster scan are joining each other while scanning. Any suggestion how can i fix this stuck on this issue from months. I am using CT 6240H dual axis galvo.

It is not obvious what that means and how it relates to your attached image. What do the colors mean?

So basically i have a code in MATLAB currently where i input the given image of raster scan and it extracts the pixels from it and using H matrix wraps the scan pattern into desired place and gives me Voltage X and Voltage Y which i give to my Galvo. But while scanning the scan pattern is in desired place but only problem is that the parallel lines pinches toward each other.

If you suspect your software, I recommend to ask in a Matlab forum. This is not an NI product.
Maybe your hardware just needs proper alignment.
