Hey Jason,
If you are using software timing, then a little jitter is going to be expected.
The 6251 has correlated DIO ports, so we could use an onboard counter to
hardware time the waveform generation. This should reduce the jitter. Your
system being fairly old is probably why the jitter is noticeable, because
everything is currently being handled by your processor. If you are using
hardware timed digital output please let me know. If you would like to see if
using hardware timed DIO improves your signal at all please look at the
attached example, it shows how to route your counter to your digital output
task. the digital generation I did can just be replaced with however you have created your digital waveform. Please let me know if you need further assistance with this issue.
